This prayer guide requires killing of NPC's (non-player characters), so I suggest that if you're just starting to level combat, check out my

before you read this one.
Level 1-30:
Kill any low-level creature that drops bones. Most creatures drop bones. A good place would be at the Lumbridge chicken coop. Many people are killing them just for their feathers, so lots of bones will be on the floor. This is a good way to get bones without attacking anything. Another good place for members is the Khazard battlefield. There are some creatures that don't drop bones, such as scorpions, spiders, imps, etc.
Level 30+ (30-40 members):
Kill any monster that drops big bones. Combat level 50+ should fight hill giants, and combat level 75+ members should attack ogres.
Level 40+ members:
Kill dragons. Combat level 65+ should kill baby dragons, and combat level 80+ should attack any other dragons.
Another method for those who've done the Zogre Flesh Eater quest is to pick locks on coffins and to kill zombie ogres and skeleton ogres.
A third method for those who've done the Ghost Ahoy quest is Ectofuntus Worship. This will give 4x the prayer experience per bone that you worship. After collecting lots of bones (any type), go to Port Phasmatys bank and take out 12 bones and 12 pots. Then go to the Ectofuntus tower and use the bones on the bone grinder, click the bone grinder to wind it, and right-click and empty the bone grinder. This will fill up one pot with bonemeal. Then go back to the bank and take out 12 buckets.
Go back to Ectofuntus, but this time take the trap door on the west. Get to the bottom of the fourth level and fill your buckets with Ectoplasm in the pool. Now go back up to the main room and click on the Ectofuntus to worship it. You won't be able to worship more than 12 times without collecting ecto tokens from the Ghost Disciple. Then bank and repeat.
The last method is to build altars in your home to multiply up to 3.5x the amount of experience of the bones, depending on the altar and number of burners lit. By offering your bones here, you get more prayer experience.
